Depends really the sound you whant to have, and the kind of music you record. For Jazz, classi blues, and most of acoustic music, it often interesting to keep all the ambiance of the group by recording the whole gig with 2 mics. But for a more powerful sound, for rock and hard, I think it's better recording separatly the instruments.

But this is a question of taste ;-)
