1 Saffire Pro 40 Sync Source
I have an MPC2500 with the digital in and outs that I plan on connecting to my Saffire Pro 40 SPDIF connection. When I change the sync source from internal to SPDIF, the internal sounds will be cut off and I won't be able to sample the vst instruments from my computer to the MPC.

Are there any sync settings, or any other settings that will help me to accomplish what I'm trying to do?

It's been a while since I've used focusrite gear but in general I'm pretty sure you're supposed to keep the sync source to internal, and instead, adjust the sync source of your MPC 2500 to external SPDIF.
